What Primer3 Does Not Do
Primer3 solves one problem well — picking primers from a template. It was never designed to validate those primers for real-world laboratory use. Here is what every researcher still has to do manually after Primer3 finishes.
No Assay Validation
Primer3 does not check specificity against the genome, does not screen for known SNPs at the binding site, and does not evaluate secondary structure formation. You get primers, not a validated assay.

Primer binding sites are checked against dbSNP. If a validated SNP falls within a primer footprint, the pair is downgraded. This prevents amplification failure caused by single-nucleotide mismatches in the target population.
Secondary Structure (Hairpin & Dimer)
SantaLucia nearest-neighbour thermodynamics is used to compute hairpin (ΔG > −2.0 kcal/mol), self-dimer (ΔG > −5.0), and cross-dimer (ΔG > −5.0) stability. Primers that form stable dimers at assay temperature are rejected.
Repeat Masking & Manufacturing Check
Simple repeats, homopolymer runs (>4 nt), and low-complexity regions are masked before design. A manufacturing compatibility check flags sequences with high GC skew, long homopolymer stretches, or predicted synthesis failure.
Multiplex Compatibility
All primer pairs are evaluated in combination. Cross-pair dimers, Tm spread, and amplicon size overlap are scored. The pipeline ranks multiplex panels by overall conflict score so you can pick the safest combination.
PDF Audit Report
Every design run produces a downloadable PDF with pass/fail results for each of the 22 checks, primer sequences, thermodynamic metrics, BLAST alignments, SNP annotations, and a composite assay confidence score. Ready for lab notebooks and regulatory review.
